This might be a trivial question but I am a bit hysterical about sending the wrong signal and blowing a tweeter.
In the speaker setup menu the channel assignment are fixed 0-6 in the case below.

In the measurement setup menu the output channels can be changed. In the example below channel 1 was changed from mid right to bass left etc.

In the final file for the convolver what is the channel arrangement? the original one or the one from the measurement setup?

It is the one from the measurement. that defines the actual routing. The one in the speaker setup is based on the waveformatextensible standard.

Use "check speaker connections" if you're unsure. It starts with the tweeters and work towards lower frequencies.

Another one. Is it possible to make a crossover only filter? Lets say I want to compare w/w_o correction filters. How can I make a filter that only has crossover without FR correction? for speaker alignment and TTD it is just un-ticking the relevant boxes.

Use partial correction. No correction from 0 or 1 Hz, depending on whether you want time alignment or not.
