Using a timing reference for phase graphs

When trying to match the crossover phase of the subs and mains is it better to use no timing reference or to use the acoustical timing reference option? They yield different results. Thank you.

An acoustical timing reference is necessary to compare the phase response between 2 driver measurements. The reference channel must be the same for both measurements.
