Effect of Windowing on Analyses

Does windowing the impulse response affect only the frequency response, or are the other analyses also affected? The spectrograms don't seem to be affected, for example. Should they be?

The spectrogram, waterfall and decay graphs have their own window settings in the controls for each graph.
