Hello! I need to measure a multichannel sound system (16 ch) what could be the best way since the input is on one sound card and the outputs are on another sound card?

The input and output device do not need to be the same. If you are on Windows pick Java drivers on the REW soundcard preferences and use device names that start EXCL. If you are on macOS just pick the input and output devices you wish to use.

Cool, and it's preferable to use time reference, acoustic reference, or any of those options?

If you want to compare timing or phase between measurements a timing reference is needed. Acoustic reference is generally fine (and the only choice if you use a USB mic).
