"Distortion" in aligning Front + Rear Subs

As noted in the graph below, both the front (green) and rear (red) sub response looks reasonable. But when I try to use the alignment tool, the resultant response is all "wiggly". And I am clueless. I restarted REW but got the same results. Any ideas?

I also tried a different mic + cal file with same results

Those dips are caused by the timing difference between the two subs. The alignment tool finds the delay needed to fix that.

Maybe I wasn't clear. I've been using the Alignment Tool on LOTS of calibrations and I never seen the "aligned" result (black) look like this - and there is NO improvement by changing his delays - any magnitude, either sub, either + or -

Thanks. My bad for not checking (my room is not quite that large!). Timing reference channel selected was incorrect.
